Microarray Analysis Tools and Support
The Genomics Institute Bioinformatics Core Facility in collaboration with the Penn and CHOP Microarray Core Facilities, has negotiated licenses for GeneSpring and to a more limited extent, Spotfire, Partek Genomics Suite and Ingenuity Pathways Analysis. These are some of the leading commercial packages for analyzing micro array data and each has its particular strengths and weaknesses. They are available to investigators in the Penn community which broadly defined includes Penn, the hospitial, CHOP, Wistar and Monell.
We can presently provide GeneSpring, Partek and IPA for in-lab use on a subscription basis.
The cost of a GeneSpring subscription is $1800 / year (a single license through Agilent is ~$3300) and entitles investigators to run a single instance of GeneSpring on any computer in their lab connected to the internet. Partek costs $1200 / year (single license direct ~$3000) and can be installed on 2 computers in a lab (1 concurrent use only). Ingenuity logins are available at a cost of $175/month, with a 2 month minimum.
We will monitor usage and purchase additional GeneSpring or Partek keys as necessary in an attempt to provide all subscription holders immediate access. However, there is a slim chance that users will have to wait to use the program during times of unexpectedly high demand. If investigators prefer their own licensed copy of either program (not shared via the key server), this is available from the manufacturer.
Two computers are available in the Bioinformatics Core facility (1314 Blockley Hall) for doing microarray analyses for those investigators doing infrequent microarray experiments who don't choose to purchase a subscription to run these tools in their laboratory. GeneSpring, Spotfire and Partek Genomics Suite are available on these machines as well as additional tools for microarray analysis (although not Ingenuity). You can reserve time ($15/hour) on these computers by clicking reserve computer here or in the left menu. Please contact John Tobias if you need consulting or training while doing your data analysis in order to coordinate your sign up time with his schedule.
